It is unlikely this had anything to do with submarines as it is not deep enough for a sub to enter and why build all of this infrastructure just to house a single boat.
It is much to small to be a submarine dock, they are much larger and has room for several boats, this look more like a dock for small patrolling boats and such.

At the same time as neighboring islands and the coastal region were preparing for the newly emerging international mass tourism, high-security military zones were being built here in strict secrecy.
The fall of the Iron Curtain, the division of Yugoslavia and the ensuing war, technological changes in warfare and finally Croatia's accession to NATO gradually made the facilities redundant. Most of them were abandoned by the army in the 1990s, even during the Yugoslav war, and were never used in their original function. Today, they are generally empty and left to decay and destruction. Their peripheral location, far away from urban centers, distinguishes them from the barracks areas on the mainland, which are now increasingly being reinterpreted for civilian purposes.
