I always kind of figured it was hidden under Golgotha. This made sense to me, since the Mercy Seat had to be sprinkled with the blood of a sacrificial lamb every year in atonement for the people's sins. Because Jesus was the ultimate Sacrificial Lamb His blood needed to be on that Mercy Seat. While He was on the cross, he bled with his blood running into the hole where the cross stood. When the earthquake struck, it fractured the stone hole, allowing Jesus's blood to run down the fracture, dripping the Blood of the Lamb onto the Mercy Seat.
